Is there a way to get all of my web site's elements in one directory on my computer? - I guess what I need is a way to download the entire website from the server. I use my home computer to work on the website, update it, etc, but the files, images, etc. aren't in the same directories/files, etc. so I can't figure out how to back it all up because I'm not sure what I need to include.

I just did this recently. I created a new folder for my website. For each image I have in my website I cut and paste that image into this folder. Then I went into VSD and deleted each image one by one and then put it back in by choosing it from this new folder instead of its original location. It took a while - my website is about 85 pages- but now I know where everything is!
