When I copy a item and paste it, the links do not paste over. I have to manually reenter each link. Is this suppose to happen?

Are you copying and pasting a graphic with a link?
I've had some problems with that in the past.
I just tested copy and paste of text links, both links inside the website and links that go outside - no problems.

I will concur with Dale. For example, if I copy a title string, outside of CoffeeCup, and try to paste the string in the Link window it does not work. This is really annoying, as I then have to manually type the string. You can, however, copy and paste strings inside the CoffeeCup application.
