Can Website insight only analyze one page at a time? Perhaps I'm missing something here, but (as a newbie) just asked it to analyze my website hear.org, bu it seems that maybe it's only analyzing the home page.... Do I need to run it for every single page (10s? 100s? of thousands of pages) on the site? Or... [your suggestion here].

It should analyze your whole site as long as it's links are setup correctly. What makes you think it's only doing the home page?
I ran a scan on your site and it's seems to be looking at multiple pages.

It's easy to overlook something you're not looking for.

I think one needs to use Tools > Batch Page Analysis as described in this page of the Quick Start Guide.
