These may be a simple questions but:

1. Once my cart is built in pro how does it link to the checkout - or have I missed this in the software itself
2. Presumably I can link to Paypal Pro to take payments. Assuming so where can I find a guide on this?

Linking to paypal takes place in the shopping cart system not the designer system. In Coffee Cup's Shopping Cart go to "your shop", then select "payments". That is where you will find the integration you need for paypal.
